Chris was definitely the father of Em's unborn child. The problem she had having sex with Chris was, the recurring feeling that Chris was like a brother to her. Hence the undercurrent of incest in their sexual relationship.

I had the same question. I thought she was raped and the pregnancy was the result. I am still not sure that suicide was any answer to her problems. I thought in view of her positive teenage life that she could come out of her depression (even without Chris).
